This tutorial will show you how to upgrade Joomla by sending compressed ZIP file then extract the file on server side. This procedure will help you faster upgrade Joomla because a compressed file can reduce about 60% file size and you need no to upload all files one by one. File extract feature found on almost control panel, i.e: cPanel.

I have always used ftp to upload files to my web server. I have never tried to upgrade using my cpanel. A question about this upgrade method; if I upload to the server the zipped files and unzip them right at the server and there is an upgrade folder called 'Templates' in that zip file, won't it replace the Template folder that is there thus losing everything that was there?

Right. All files will be overwrite. why? because we want to make an update, right?
if you need not overwite files then you can use cPanel-File Manager and uncheck "overwrite existing file".
GOOD NEWS: I have contacted Fantastico Developer and they will update fantastico script to support Joomla 1.0.8 as soon. So, u can update joomla site in seconds rather than download/upload manually and reduce the traffic of forge.joomla.org
