hmmmm
One thing is make sure you are using FF, as it correctly renders without the js, so that will remove that problem.
If it still does it in FF, the problem is the CSS is not correctly hiding the submenus

I would actually recommend having a separate instance of Joomla for each school. I have looked long and hard at school sites using Joomla. If you try to squish them into one site you are limited because of the 3 level content structure.

Yeah, the 100% height thing is needed for IE6's broken box model. It got half fixed in IE7.....

mmmm, for a non-profit with (I assume) limited budget, I was look really hard at a vendor that gives good support. Free might seem good up front, but you should consider total cost of ownership.....
